Yes, that "not a directory" thing is a problem: it will appear to update just fine, but not actually do it (just as if you had not done the step at all).
The problem seems to be that your .git example data is missing, or at least missing the hooks/ directory. This should be in: /usr/share/git-core/templates/ (see git-init(1), section TEMPLATE DIRECTORY)
Also - I strongly recommend against duplicating stuff on the wiki. Things on the wiki are subject to change; your post is not likely to be updated.
However, some of your information *is* useful (i.e., not covered the the wiki article) - but perhaps it would be better as a new section or subpage of the wiki article.
